I've always thought of the Alyssa-Bird as something like a human-made genetically-engineered animal...which explains why that bird is Arika's ancestor xDD

The Alyssa bird was unwittingly started by that District. In hopes of coming up with a "smaller" version of Alyssa, they tested it to a certain bird specie to see its compatibility with Alyssa's DNA.

What happened is that the bird had a few genetic alterations, but nothing major. The hair resemblance, MIYU's reaction to activate the Top Secret mode of her were done successfully. It only responds to MIYU just as Alyssa was confidently responds to MIYU in Mai-HiME.

The only thing that is now puzzling is how did it managed to survive all through the centuries passed. Immortality, perhaps? *points to the Reincarnation Theories at MO*
