Does Nao still carry animosity towards Shizuru? Does Natsuki know?

In a way GAP, you're right. She is calmer and has forgiven those who wronged here in terms of the eye injury (Mai and Natsuki). I just don't think her and Shizuru will ever be "simpatico". However, I do agree she isn't really evil as a whole. She joined a good cause in helping save Fuuka from the SEARRS Foundation.

In the DVD special, the same one that gave big hints that there's something more to Mai and Mikoto, Nao showed that she still hated Shizuru, even more so than Reito.

Quite true, Mandy. Notice how little interest she had in Reito's beach torture? If it were up to Nao, Shizuru would be buried in sand. XD

Nao despises Shizuru but she seems to tolerate Natsuki.

Natsuki did protect her when Shizuru tried to "finish the job" in episode 24.  

Nao still hates Shizuru though but I can imagine later that she might get over some what. Keep in mind, it still no guarantee that she will do so but I can imagine she will calm down later.

I don't think she'll do anything. If anything, she was just trolling Natsuki on the possibility of revenge. Knowing they're a couple and all now, imo. This is why people ship Nao with Natsuki, it's all about the head games.
