No seriously, they'd have to come up with a good reason why male Akira has HiME abilities. At least something a little less convoluted than manga Mai-Otome's Manshiro.

What if Fumi Himeno and Mashiro actually managed to defeat Reito?

Then, that would prove that they were strong enough to do something else besides beat the crap out of Midori-chan.
Also, the carnival could've ended sooner with less drama and blood shed (or glitter shed if you will).
Afterwards, Mashiro will still revive the loved ones who perished.
Although, Mikoto and Reito might not be so lucky.

I'll assume Mikoto Minagi stays dead as well because Mai is clearly the most likely winner of the Carnival.

Mai would be a very shattered girl who will never recover from the events of the Carnival. So she saved the world? That would mean nothing to a girl like her if all her close HiME friends are perished in the fire set by Reito Kanzaki.

I could see Tate taking action a lot sooner to prevent some kind of disaster. Perhaps organizing a secret meeting with the two to make him a promise: DO NOT KILL EACH OTHER OVER ME. No matter what happens.

If the two can follow this promise, the only obstacle would be Reito and Nagi. They'd be aware of Tate's little plot and send an Orphan or two. Or worse, set up a run-in with one of the loose cannon HiME like Nao or Shizuru.

it'd be odd to see Mai and Shiho working together to prevent Yuuichi's death but Reito and Nagi are, if nothing skilled manipulators. But in order to keep things moving in a different route, it'd be odd to see Shizuru go after him, and in character to see Nao do it, provided other events in the story still happened. But the Shizuru thing could be a way that the Butterfly Effect showed us. You prevent one catastrophe, and another one pops up in its place.
